Does HAL take into account the number of innings a starter threw in real life in deciding whether that pitcher is tired in a simulation league? Example, Carpenter throws 200 innings in real life, does HAL downgrade him to tired for starts made after he passes 200 innings in a league? Or for that matter does HAL do that for relievers?

Nope. Fatigue only occurs if a pitcher pitches a lot in a certain game, or in the couple of games preceding. There is no accumulated fatigue due to accumulated IP.
