But are they used by the game engine if you store them?

No they aren't. The lineups are just stored on the page. In order for the engine to use a saved lineup you would click a "Load" button. Then, you need to click the SAVE YOUR LINEUP button for the changes to take effect.
The script doesn't allow you to use multiple lineups for specific situations. You still only have one lineup against lefties and another lineup against righties.
