New to game, couple of questions....

Do Pitchers get tired? ie if you start guys on short rest do they wear down?

Do batters hit differently depending on where they are in the order? Do they hit differently if you platoon them? ie does Johnny Grubb's feelings get hurt if I choose not to let him play agianst lefties?

The long answer is that a starting pitcher is tired immediately after a start; a reliever can get tired if he has been used a lot in the past 2-3 days. It's not something you really have to worry about, because the computer won't allow you to start the pitcher again until he is fully rested, and will avoid using a tired reliever. And it doesn't matter in either case how many innings the pitcher has thrown on the year.

Well, there certainly might be strategic reasons why you might want to hit someone in a particular spot in the order (for instance, a good clutch hitter will be able to take advantage of that more hitting 5th than he would hitting 2nd), or to platoon a player. This is just a matter of playing your cards properly, as it were. But no, there are no psychological effects where a player does or doesn't "like" how you're using him.
