I'm guessing anyone that is not assigned and not drafted in these three rounds is fair game when going into the autodraft and for picking up on waivers?

Yes & No
You are getting 3 picks from teams not being used.
You can only have 3 picks on your team during the season.
You can drop them and replace them with another player from a team not being used.

ie. You can drop Walter Johnson during the season for Doc Gooden, if he's there. (Mets are not being used)
