It would be nice to be able to specify an innings pitched cap on a starter and/or a maximum number of runs allowed for a pitcher of any type.

You can limit your starters to 6 or 7 innings pitched per game in the Pitching Prefs screen.

While you can't set a specific limit on number of runs allowed for a pitcher, you have a lot of control how long they stay in:

1. In the Pitching Prefs screen, leave the Don't Rel. B4 column blank. (If you put something in it such as F5, HAL* will leave your pitcher in until he tires to that degree.) My personal strategy is to set my very best pitchers to F8 but leave all others blank.

2. In the Pitching Prefs screen, you can check Qk or Slo (quick or slow) hook to your preference.

3. In the Team Strategy page, adjust your Relief usage setting (Conservative, Normal, Aggressive) to your preference.

HAL* is good about taking out tired pitchers, especially if you follow #1 above.

*HAL is, as you probably know, the nickname for the in-game AI that executes your strategy.
