Penalty for playing out of position?

Howdy, Let's say I want to run a 3-4 defense and my D- line lacks a Tackle listed as a Nose Tackle. Let's use Louie Kelcher as an example. Would his defensive rating of 5-4 take a 1 point hit for moving from 3- tech to nose? FWIW, it wouldn't make much sense in the eyes of this retired coach. Anyone.

Yes. He'll be a 5-0 at nose tackle. That's just how the game works, unfortunately.
