There's WAY more than just those two. I just check the 12 teams we drafted for geekor's franchise league and these were the names I found.

Some are repeated because they are on more than one team in our league. Please ignore the directions explaining which teams owns a player, that just pertains to how we decided to deal with them in our league. Basically we awarded the player with the highest salaried card to that franchise.

Here's the list:

Atlanta:
Tim Hudson - Atl owns him over SF
Octavio Dotel - STL owns him over ATL and DET
Javier Vazquez - ATL owns him over the NYY and FLA/MIA
Derek Lowe - LAD owns him over ATL STL, NYY, and DET
Miguel Bautista - NYM owns him over ATL and WAS
Freddie Garcia - NYY owns him over ATL
Julian Tavarez - BOS owns him over ATL and WAS
Kyle Farnsworth - ATL owns him over DET and NYY

Boston:
Tim Wakefield- Doesn't matter all cards are Bostons
Julian Tavarez - BOS owns him over ATL and WAS
Paul Byrd - BOS owns over Undrafted CLE
Bartolo Colon - NYM Owns over BOS and LAA and Undrafted OAK
Ryan Dempster - TEX owns over BOS and undrafted CHC
Mike Carp - BOS owns over TEX

Detroit:
Kyle Farnsworth - ATL owns over DET and NYY and undrafted TB
Jarrod Washburn - DET owns over undrafted SEA
Octavio Dotel STL owns over DET and ATL
Joe Nathan TEX owns over DET and undrafted MIN

FLA/MIA
Arthur Rhodes - FLA/MIA owns him over STL
Javier Vazquez - ATL Owns him over NYY and FLA/MIA

LAAngels
Bartolo Colon - NYM owns him over BOS and LAA
Darren Oliver - LAA owns him over TEX
Kendry/Kendrys Morales - I think this is just a name change, but it is the same guy coming up as two different players
Can only use one
LaTroy Hawkins - NYM owns him over LAA

LA Dodgers:
Derek Lowe - LAD owns him over ATL STL, NYY, and DET( sorry boys, his cards for you not that good anyway)
Randy Wolf - LAD Owns over unpicked MIL, BAL or HOU
Chan Ho Park - LAD owns over unpicked PHI
Guillermo Mota - LAD owns over NYM and SF
Jamey Wright - TEX Owns over LAD and unpicked KC SEA and TB

NY Mets:
Guillermo Mota - LAD Owns over NYM and SF
Pedro Martinez - NYM owns him, as PHI wasn't drafted
Chris Carter - NYM owns him as HOU and OAK weren't drafted
Miguel Batista - NYM owns him over WAS and ATL
LaTroy Hawkins - NYM owns him over LAA
Bartolo Colon - NYM owns him over BOS and LAA and NYY

NY Yanks:
Rivera and Petite are problem cards but all cards are with the Yankees so NBD
Ron Villone - NYY Owns over STL and WAS
Kyle Farnsworth - ATL owns over DET and NYY
Carl Pavano - NYY Owns as MIN was not drafted
Sidney Ponson - NYY Owns as KC and MIN not drafted

Ron Villone NYY owns over STL
John Smoltz ATL owns over STL
Trevor Miller STL Owns as HOU and TB not drafted
Dennys Reyes STL owns as MIN not drafted
Jeff Suppan STL owns as MIL and SD no drafted
Arthur Rhodes FLA/MIA owns over STL

Texas:
Jamey Wright - TEX owns over LAD
Kevin Millwood - TEX owns as BAL, COL and SEA not drafted
Darren Oliver - LAA owns over TEX and TOR as TOR not drafted
Ryan Dempster - TEX owns over BOS and CHC as CHC not drafted
Joe Nathan - TEX owns over DET and MIN as MIN not drafted
Mike Carp - BOS owns over TEX

Washington:
Livan Hernandez - WAS owns over undrafted ARZ COL and MIL
Ron Villone - NYY owns over STL and WAS
Julian Tavarez - BOS owns over ATL and WAS
Miguel Batista - NYM owns over WAS, ATL and undrafted SEA
Mike/Michael Morse WAS can only use MIKE or Michael not both.

It happens with guys that have cards in 2007 and 08 and then later years, but it doesn't happen with all of them it's rather sporadic.

I can also explain how to find them if someone else wants to add to my list on a franchise by franchise basis.

There are also at least three name change cards indicated above that show up as separate players, there may be more but that what we found.

Garcia mentioned it was an issue when he posted in his blog on June 4th, about the set right after launch.

Yes, but he only mentioned 2 players. There was no indication that it was a widespread issue.

"We do know of 2 players who are considered two 'separate' players: Tim Hudson and Roy Halladay. For now, the league will handle their 2007/2008 cards as separate from the rest of their cards. This is unfortunately a lengthy fix but for the most part the player set will work just as ATG does. We recommend handling Hudson/Halladay as a league to ensure that only one version of their cards can be used at a time"

Cause we told him about the two problem cards , he made his post then we discovered it was a much more widespread problem.

So has anyone heard anything from Strat on whether a corrected player set will be created.

I would not want to be in a league with this set.

If the league agreed on a way to weed out the duplicates post auto draft that still does not address the fact I could draft some guy who is not duplicated, miss, get a duplicated card but my duplicate is declared invalid. So effectively I received no compensation for the player I missed.

Mating the 20xx set with the ATG set was bound to have complications

I agree, and I don't understand why they just don't do a 20xx Mystery League Set, for which many players have been asking for years. They haven't had a new Mystery League in years--I'm kind of bored with the present ones--and the Mystery League format would easily enable the use of many seasons per card, which their ATG-20xx mishap has failed to do. It would also appeal to the younger present and potential players, as opposed to, say, a 50's set. I don't know most of those players; I can't imagine how a player under 40 would relate to it.
