Our marathon draft took 13 days and a little over 7 hours. I don't really think the untimed picks on the weekends slowed us down much at all. We averaged about 42 picks a day, and the weekends were maybe 35 instead of 42.
If you choose to have a frenzy at the end, it should be treated just as an autodraft with a frenzy; the frenzy should go at 11 PM Eastern on the day the draft completes. Otherwise, the manager with the last draft pick could game the frenzy time a bit.
Waivers seem like a better solution, although it can be awkward to try to augment 3 positions in a 24 team waiver process. You might get 3 guys for one position. But the pool is very flat - the two highest salaried RP's available, for example, are Konstanty and Reardon. The highest salaried LH relievers are Hank Robinson and Lefferts.
The 10 highest salaried SP are Tanana, Sullivan, Hahn, Perry, Randy Jones, Phillippe, Wynn, Galvin, Lyons, and Will White.
The difference in expected performance of these guys is small.
