Question: Do you set up separate subsets for each season containing only the eligible players, or do we just use the 2000s set and we police ourselves about not picking up ineligible players?

I'm not sure what you mean by setting up subsets. The spreadsheet I have is filterable, so you can always see who's available for a given year. I have a feeling that doesn't answer your question.

Never mind. You can only make custom subsets from the ATG sets.
