Let me take a run at a pipe dream.
As was mentioned, salary cap is an issue, and also a valid roster. So each team needs 24 players, including 2 C's, 5 SPs, and 3 RP only, under the cap.
So, every round of a draft card has slots for A,B,C.
B and C must be lower salary than A.
B and C must be eligible for the same primary position if a hitter, or SP and RP only. Valid roster at the end.
So far so good.
Now for scenarios you can all poke full of holes.
If there's a round where multiple draft cards have a player listed in A for any round, the coin toss puts that player on a roster, as is done today.
HAL looks at B player for that round for one or more draft cards that lost the toss for player A. If the B player is listed as an A on any other draft card, that player is not drafted as a B pick. Then on to C picks for that round. If the C player is listed on any card at A or B, the C pick is not rostered and then the same thing happens as today, the next cheapest player at A's primary position is rostered.
This method puts a priority on A over B and C regardless of the round a player is listed.
One wouldn't list Ruth at A, Ted Williams at B, and Bonds at C in a uncapped league, as those cards will all be listed somewhere as A picks. The strategy would be to get players listed at B that you don't think anyone will list at A.
I play $60M, so an example at that cap could be Ichiro at A, Shotten at B, and then maybe McGee at C pick. Because Ichiro, Sosa, and Keeler A-B-C is a recipe for Harry Pham being on your roster.
Hopefully I explained this correctly. It makes sense in my head, but that's a scary place
